Can 4dr 1991 engine & 5spTrans transplant into 1993 4dr auto??????

Hi i want to transplant my 1991 engine and 5sp trans into a 1993 4dr JX that
has an auto trans 3sp with the over drive. can this be done reasonably?

I have heard I mayl have to change the complete wiring Harness Is this correct or
 can I just do the swap and change the ECM.

Does the wiring harness have any connection points that will help the swap??

any info will be appreciated.

93 4 door should be a 16valve, and 91 motor should be an 8 valve.  Different wiring and ECM. 
No, I do not believe you can just swap and change the ECM.  Blending different systems can be time consuming.
Yes, there are connection points that will help with the swap.  (Not trying to be difficult, just back from vacation and have to look through FSM in garage.) 
You will also need to install clutch linkages, clutch switch, 5.13 gears (front and rear).

My best advise is to get FSM, or copies (check ACK'S) for each year and start comparing wiring.
93 Tracker,XL7 springs & 1" raised spring pads in front with YJ springs in back, home built bumpers rear & front (w/winch), 2" x 4" rock tubes,  ARB front & rear, converted Sami rear to IFS, 33x12.5x15  aluminum rims, roll cage, 2.7L w/5 speed auto.

1993 Auto JX will have???
 
The reason I want to do this is the 1991 has a strong motor and the trans & Diffs are good as well
 but the body is a major cancer victom I have rebuilt body mounts etc. but finally its goiing to far.

I picked up the 1993 in very good condition (no rust) less an engine for 500, but it has the auto and
I really prefer a standard so I'm hoping to do the swap.

When I was in Moab last year, I ran with another Tracker that had stock 8v and an automatic.  He was running 33's with lots of wheel well trimming and 5.13 gears.  Our automatic's worked great.  You do not have to slip the clutch to creep through the rough/hard sections, and if you run bigger tires going to 5.13 gears is a big reduction.  Finding lower gears for manuals is hard to do.

On the rear end, swap the third member, not whole rear end.  The 4 door has bigger brakes that you want to keep.  The front you can just swap the whole differential assembly.

It may be easier to swap out all the front wiring (motor, dash, engine compartment), rather than converting it.

If you proceed, post up in the Build Diaries, How-To, DIY instead of working in two different sections.

A 91 4 door with a 5 speed has 5.38 gears.
A 93 4 door with an auto has 5.12 gears.

If his 91 is a 4 door, he is in luck.  That means third member swaps should be done, especially if he wants larger tires than stock.

Good to have a little luck then the 1991 is the 4 door. So I will be switching third member and the front diff assembies,
I rebuilt the front end CV's and bearings this spring so I will want to keep them, 1991 4 door has a 2" body and a 1 1/2"
suspension lift that I will be putting on the 1993, at this time I am running 30" tires and it performs pretty well.

I will start a bit of a dairy on the build once I start dismantling.
