I  would think that the easiest solution  would be finding the 16 spline yoke and fitting it to your drive shaft. As long as the cups are the same size or a u joint is available! If I remember correctly a buddy of mine did the opposite to try a t case out so I think it is possible. in the case of solution 1 I don't know if the 98 shaft is the same length as the 93!

As far as a u-joint being available, can I not re-use the one off of mine?

Sorry Barbie about the slow response time. I think you have your situation figured out now. But just for the record. In my terms U joint consist of the cross and the cups basically! The cups hold the bearings! Some joints have 4 cups the same size and some have two and two. I was almost sure the joints would fit but not 100%. And of course you can re use your joint!

Here is an update:
Yesterday I ripped the tranny out before work and left it.
After realizing that my book does not have any details to take the t-case off, plus the fact that I am still not certain that this tranny I bought even works, I took the bellhousing off of tranny I bought, put it on my old tranny and stuck that back in my car.
Heading to work now, but I should be driving my Tracker again by lunch tomorrow.
After that, I will have a 98 tranny for sale on Craigslist, and since I only paid $65 for it, I might even be able to make a little money to recover the cost of my clutch.
How much should I sell it for?

On my way to spending a bunch of money on something that would only anger my mother.

Kinda depends on your market, as far as what you can sell it for.  Plus since you are selling it in "unknown condition", you probably can't get as much out of it as you could if you knew it was good.
I've sold known good trannys anywhere from $100 to $200 (yeah, the $100 tranny was worth more than that, but I just didn't know it at the time  :( )
You still ought to be able to make your $65 plus some back though.

Anh, post it here anyway.  What you paid for it has no bearing on what it's worth.  Who knows.

 I am going to ask the obvious question everyone seems to have forgotten to ask. Is the transmission from a 1.8l Sport by any chance? If so then that is where the only difference is. Normally the 1.6l transmissions are exactly the same with the only difference being the 5th gear switch for the EGR valve, some have it some don't.
 The bellhousing area on the 1.8l trans is deeper due to a thicker flywheel. If you used the t-case off it as well, then there is the spline count difference.
 If you are sure you want to use the 1.8l trans, make sure the input shaft distance from the surface of the bellhousing is the same. If not that will stop you in your tracks.
 If there is a difference it will not be like 1/4", more like 1-2" difference. Be very careful and check this. That difference will mean you need a 1.6l trans.
