Samurai engine vibration

I pieced my samurai together today and the engine seems to have a vibration problem.  I had put in a new clutch in this process.  Everything seemed to button up ok.  I had put in new bolts in the flywheel and all were torqued down with a criss cross pattern.  How likely is it that the flywheel is the issue and maybe is out of balance or something?  I don't have the cooling system installed yet so I have only run it for about 10-15 seconds and then let it cool but I can tell there is something going on.  Any other know problem areas for this to happen?

Also just to make sure I haven't skipped anything:

I bolted the flywheel directly to the crank (already installed the new throwout bearing) with the pin mated to the hole in the flywheel then put in the back half of the clutch mech with the plates on a pinion tool and lined it up.  Then bolted it directly to the flywheel until it was tight.  Then I dropped the engine in and bolted it together with the tranny.  There aren't any other spacers I am missing am I?  The drive line all seems fine too.  I can put it in gear and let out the clutch and it will grab fine.  I am wondering if maybe after some run time if it will smooth out after I get the cooling in or if I should stop now and pull it and look for issues (which would really suck).   ;D

Well.  After everything cooled later tonight I started it again to inspect it and after about ten seconds the engine started making a loud tapping and blowing a ton of blue smoke.  This was the original engine and the previous owner said the history on the engine was that it may have had a rod knock but didn't know for sure as he never tried it (engine was disconnected when he bought it and he never did anything with it).  Either way this engine is toast.  I knew this could be the case but I wanted to know for sure.  I am not sure why it was fine for the first couple of starts but then failed.  Each time it had 30-60 minutes to cool before starting again and runs were less than 20 seconds.  I wonder if the vibration was something internal.  So the question is Rebuild or Replace?  I had been thinking of pulling the 1.6 from my sidekick and putting it in this vehicle and parting out the kick.  But the kick still drives well and I had got greedy thinking if this 1.3l would work that two zukes would be better than 1.   ;D  Anyone think the 1.3l is worth putting any time in or should I just go 1.6 and be done with it?  I am worried about all the custom stuff to get the 1.6 to run in the sammy especially the wiring.

a rebuild would get you two zuks.
i wouldn't mind picking up a sammy to play with.
'89 kick w/little motor, still got pieces of jeff's pucks, stan's sticks into 4.24:1 tcase, 31x10.5x15's, rear lockrite, kick power steering, some radios(kj6esv), bmw seat, other changes just because. done on the cheap.

I went out and did a compression check and the front three were fine but the rear had zero compression.  I am thinking about the rebuild route.  I just wonder how much damage I am going to find.  I wish I got to this point a couple of weeks ago.  Hitting mid 80's today in IL had me soaking through shirts.   ;D  I supose this weekend I'll pull it and see where I am at.

I think rebuild is out.  I pulled it this morning and drained the oil and had some chunks of metal come out and alot of glitter.  I am guessing that there is going to be more internal damage than I want to deal with plus I am not sure how one would clean all the shavings out of the engine cheaply.
