Do I need to rotate the rear axle upward to match the driveshaft. Or do I make the pinion angle the same as the output on the transfer case? when I weld on my spring perches? and for the front I want the same pinion as factory to maintain the front geometry ?

Don't rotate the rear end unless you plan on putting on a CV style driveshaft. Here's a nice article in the ARCHIVES that may help you...

just dont do it 1 axle at a time....it look really funny.... trust me .... stock frontend and sprung over rear with 2" shackles is hella funny
