I am guessing you are getting water under the carpet and it just sits there and works it's magic (rust).

I would pull the carpet, clean everything up, and repaint or bedliner everything.  Ditch the carpet or get something that breaths better so it doesn't hold water under it.

Same thing happened to my 91. Thats why I bought my 97 so I could keep up on it. I wash my rig a lot top and bottom to prevent rust.

My 97 had some very minor surface rust under the carpet.  But, yes it was dry under.  Them I checked the stupid sound deadening pad.  It was very moist.

Pulled the carpet and the pad fell off because the moisture softend the glue.  The rust literally wiped up with a rag.  Glad I caught it.

Clean it up and apply POR-15. Don't just clean it and bedliner over it... POR-15 is much better at stopping rust (however, feel free to bedline over POR-15.

This is the reason I pulled my carpet first thing when I got my tracker. The carpet "felt" dry, but when I pulled it, the pad was sopping wet.

I made sure I took any surface rust away with a wire wheel and then herculined. I did end up cutting down some of the carpet (without pad) for a cover of the trans hump, but that was just for looks and some sound deadening.
I don't suffer from insanity, I enjoy it.

This why I spend $90 a year getting my Sidekick "Rust Proofed" every year.  It's still develops here and there, but I can handel it.

Rust under the rear seats is a huge problem with Sidekick/Tracker.
